I'm looking for manga with that kind of plot. The story should happen in modern world, not (post) apocalyptic, and not doraemon-ish. They kind of exist along with us but we didn't know until one day etc...
Edit: anime recommendations are welcome as well. I remember watching a piece of an anime with that theme, but didn't know its name.

The Breaker The Murim is the martial arts world that they purposely separate themselves from modern society

There's tag Lost civilization.
I only read three of them, Boku no Chikyuu o Mamotte, Get Backers and Sunabozu. Out of three, I think these two:
- Boku no Chikyuu o Mamotte: aliens observing earth from moon, then reincarnated as human (if you don't mind some supernatural things)
- Get Backers: the truth about the world is revealed towards the end.
are the fittest. Sunabozu set in post-apocalyptic, so it doesn't fit. Not sure about the other titles.
I forgot, I think maybe Kyoushoku Soukou Guyver fits too.

In the later volume, it's revealed that zoanoids are exist all along with human, and then the world 'finally' acknowledge them after certain incident.

If you're ok with manhwa, then Aflame Inferno. The lost civilization theme doesn't really come up until later on, but then it becomes pretty important for the story.
Also Vampire Juuji Kai - this one has a slightly stereotypical start, but quickly gets really excellent and is very much worth reading,

The moment I saw "civilization," I was reminded of Zetsuen no Tempest. It's by the same author (not artist) of Vampire Juujikai (which I also loved). It's not precisely a "lost civilization," though civilization is a heavy motif used throughout.
Um, maybe Parasyte? It's not really lost civilization, more like alien invasion. They do tend to blend in with humans, so there is that...
Oh, Aoki Hagane no Arpeggio could fit into this category, though the truth about the mysterious "Fleet of the Fog" mentioned in the manga isn't really known yet. However, they could be the product of a lost civilization.
As for animes... maybe Blood+? With the chiropterans and all that, it does seem to fit into the "mysterious civilization" that blended in with humankind until modern day, and all that...

Why not? He wants a manga where there is a lost civilization and some of its downfall's survivors living among us until today. I think it's exactly what he's looking for.
Also, seconding Parasyte, if you're ok with that alien twist Suxinn mentioned - otherwise it's absolutely amazing.

I know there is a "lost civilizations" category, but it shows too few series.
Btw, I didn't look for the vampire/demon/psycho/zombie type of manga, as there are a lot. Something involves Atlanteans, or aliens; they co-existed with us long time ago.
