The Twelve Kingdoms : Strong female lead. If you like medieval fantasy and maybe politics and drama, you may like this one.
Shuto Heru : Strong female lead. Also medieval fantasy but a bit more brutal. Probably not your cup of tea bigrazz
Heptagon : It was a interesting little story about a woman that is trying to change he past.
Jisatsu Circle : Very dark story, so probably not your cup of tea neither.
Onani Master Kurosawa : It focus more in the guy lead, but if you can somehow get over this theme, it is quite a interesting and sometimes funny short story.

Umm... probably nothing there you would be interested on but they are all good stuff bigrazz
Also, I will give my vote to Melo Holic, the girl lead maybe something like what you are used too but there is so much more if you get into the story.

Blade of the Immortal

All of these have very strong and definitely interesting female leads, though I should say that Blade of the immortal is a bit on the bloody side.

Who knew that PWM Circuits could also be butterflies.

And if you know what that is I give you props XD

Warau Kanoko-sama and its sequel Koi dano Ai dano Kanoko is really interesting and strong willed.

I would first recommend my two all-time faves:

Kaze Hikaru - really good character developement, all the characters are very believeable, and really interesting historical drama.
Kuragehime - Pretty much every character, not just the female lead, in this series is interesting and hilarious. A really honest portrayal of nerd culture too.

Tonari no Kaibutsu-kun
Yankee-kun to Megane-chan
Gozen 3-ji no Muhouchitai things in the josei genre tend to do a better job with their female leads.
Kimi Wa Pet
Bijo ga Yajuu
Kurobara Alice
Yeonmo I haven't gotten far in this one, but so far, the whole gender concealment thing is interesting.

Most of the one's I've read have already been mentioned.
Second Oresama Teacher and Kamisama Hajimemashite and Dengeki Daisy and the Koi dano series!

Joou no Hana is really good but it's only just started being scanlated. The female lead is headstrong but also, incredibly kind.

Saiunkoku Monogatari is another favourite, the female lead is smart and a bit sassy

sprite is one I recently picked up and there are three main female leads, one independent yet kind, another also independent and pretty boss and the third is a bit cry baby but she doesn't have that much of a big part so alll goood! biggrin

kekkaishi the lead-lead is male but the female lead, tokine, is possibly one of my most favourite female characters ever. She's so strong and has got will power man! Plus smart!

The main character is SUPER cute. She trys to be like a typical shoujo girl, but it's super hard
