How about Beck? In there they sing loads of songs, surely some of them have to be famous
In the anime at least they do play I've got a feeling by The Beatles. They do make a lot of references to famous songs in the manga though.
the anime Kids on the Slope also has a lot of somewhat famous jazz songs.

Seconding Nodame Cantabile, Dengeki Daisy and Sakamichi no Apollon in particular. Great taste in music.
You could also try MATSUMOTO Tomo's Kiss. Its musical references range between those of Nodame Cantabile since they're mostly for piano and the ones in Dengeki Daisy, at least I got the impression that their style in choosing pieces were similar.
Does it also count when a band turned lyrics from a manga into a real song? Because that is what happened to ASANO Inio's Solanin. Beautifully realistic Slice of life manga about a couple in their twenties who struggle to fit into today's society. The Japanese rock band Asian Kung-Fu Generation turned the mangaka's lyrics into this song. In my opinion, it matches the story well.

7 Seeds - The songs "Bridge Over Troubled Waters" and "Going Home" (a song based on Dvorak's 9th Symphony) are featured to great effect in the story. The second especially evokes radically different reactions in the characters. Dvorak's 9th is also known as the "New World Symphony" or "From the New World", a poignant touch from the mangaka in this context. I recommend that when you get to these parts in the story, to open a browser and listen to them as you read. I was able to find both both pipe organ and ocarina versions as in the story!
In Beauty is the Beast, by the mangaka of the above-mentioned Kiss, one of the characters sings "Natural Woman."
