i am trying to recall a manga from sometime ago. there was a boy who traveled to another universe which triggered a classmate to become aware in every universe and then became the main antagonist. the main antagonist took over every world except one and and was to be stopped by the heroes before he can take over.

I may have found your series after i set the search engine to School Life + Sci-fi while imputing Parallel Universe and went for manga only. Megami Ibunroku - Persona obviously isn't it (gonna love Atlus) but World Trigger looks about right.
Precede with similar steps and Categories if i was off the mark and you will find it as long as any reader cared to polish up the entry.
