The oneshot Trick or Kiss and the manga Aishite Kudasai, Sensei are definitely just that, although for the latter, not much stalking, more like a typical yandere guy.
To some extent, these definitely fit too:
Kimi ga Suki toka Arienai this one's hilarious
Mizutama Puzzle
Shinobi Shijuusou ninja stalker lol
Milk Cake in the Reflection
Yeongsuui Bom another funny one, and his love interest is lolz
Youko x Boku SS a typical yandere main guy, an awesome manga in general
