Why not add a way of removing categories from manga pages or just hiding them permanently?
The tags in the category section pretty much detail every single major plot point/theme that happens in a manga.

They have this already: Go to your User CP, choose "Edit Profile," and set "Hide Series Categories by default?" to yes.
