Maybe Horimiya? Love triangle doesn't last all that long though. Sakamichi no Apollon sorta fits, but isn't really the focus of the series.

Kare to Kanojo no Chiguhagu
About a tall girl who likes a tall guy, but eventually she has feelings towards a shorter guy. This is the only manga that comes to mind for this.
Other which MIGHT fit:
- Katakoi Triangle (more like a change of love interest, as in going for the second male lead)
- Moe Kare!! (sort of fits. Both male leads are popular but if I remember correctly, one is more positively popular. She ends up with the second lead though.)

Shoujo. The popular guy is the childhood friend of the girl, while the unpopular guy is an ex-hikikomori otaku
