There was a short time skip from summer to autumn/ winter, as you can see by looking at their garden, their clothes and hairstyles. You're right, Komugi-chan's mother has returned home. It is also indicated that Subaru and Rui are together, and Komugi-chan and Takiji have become friends with potential - at least that's the way I understood it from the last scenes in the greenhouse. If you're still confused, just read the last chapter.
