Spirited Away, to me it's a classic

Mai Hime, the anime a quadrillion times better than the manga that's for damn sure
Grave of the fireflies BIG FAT TEARS
Mahou Shoujo Madoka Magica, didn't think the anime was all that at first, but I gradually changed my mind and really fell for the characters

Avatar is not an anime...
Inuyasha is based on a manga, and doesn't have an ending unless you count Inuyasha Final Act, and that one should never have been made...
I have no idea what Mushi is, I've searched for it, and found two animes that you could mean... One of them is Mushishi, which is based on a manga... The other is Mushi-Uta which is based on a light novel, and it also has a manga adaptation (the manga was the first).
And Moribito is based on a light novel too... With a manga adaptation too...
After another quick checking, Major is based on a manga too...
That leaves you with Code Geass, and Blood+, I guess.
Anyway, the two best anime in my opinion, that qualify to your conditions are Mahou Shoujo Madoka Magica, and Darker Than Black.

I have to agree with Hellsayer. Time of Eve was beautiful and one of my personal favorites. It's better to watch the movie (contains all the episodes+extra content) since it ends more completely.
If you like Mushishi, you may also like Kino no Tabi.
I also love Dennou Coil. It was like watching a Ghibli movie stretched out into a series 😀
Monster is great if you can last through its methodical, slow pacing (works well for this anime but it is a huge turn off for most people I know 🙁 ). Something worth watching at least once if you have the patience. I see you already read it though lol.
Looking through your manga list, you may appreciate 12 Kingdoms. Starts out horrid...looks like a Fushigi Yuugi with an annoying orange skinned girl(?) but if you can last 12 or so episodes it turns into a wonderful fantasy anime series.
On the depressing note, Grave of the Fireflies (already mentioned) and the Rurouni Kenshin: Tsuiokuhen made me grab for my tissues~
Nana was also pretty depressing. Complete drama-fest. Based on the manga but I thought it was well put together.
If you haven't already watched it, Ghost in the Shell: Stand Alone Complex is good. Popular for a reason xD
Since this is such a depressing list...I will round it off with a fun recommendation.
Summer Wars is just pure fun. Fighting bunnies. Talking squirrels. Virus taking over the internet and whatnot.
Gotta love your extensive manga list. It gives a nice idea of what you like 😀

Almost all my favourite anime exist only in anime version, or if there is a manga, it was written afterwards and is always awful in comparison coughcoughBlood+cough

(Special mention for Gintama, Black Lagoon and FMA(Brotherhood) which are, I think, the only series that I both read & watch and for which the anime is (imo) even better...)

I watched it because I wanted to know the continuation of the story (alas! slow scanlations) and I thought that the captivating atmosphere, the feeling of authenticity weren't there somehow...
The anime itself is not bad, but I couldn't find in it the same magic that made the manga such a page-turner...

Draconic, f you're going to quote someone, at least do it correctly. Continuing with that quote, I said"or if they do [have a manga] they're better than it." Now, in hikaru's opinion Death Note's manga was better than the anime, and FMA:Brotherhood is a carbon copy so isn't better than it's manga. However, in my opinion they were better. I was calling him a troll because he was trying to argue opinions, which will never result in anything since in the end they're opinions.
Anyway, thanks for the suggestions everyone! Simply watching a couple episodes of each to see if I like them or not is going to take a great amount of time. I'm surprised and extremely pleased with the huge amount of recommendations!

the story was the same safe for the gender switch of yarai into a female, sure manga had beautiful art, but it was the same in the anime and the musical composition was good as well.
still no comparison to the novels but well, you can't have everything...
btw: did justice to the manga? afaik the manga and anime were created independently and based on the novel only... but I could be wrong...
but well as I said before, there are too much opinions on an anime's quality...
on a side note, these lists get way too long, perhaps it would be better to only recommend a few at a time...

Having watched both the anime and the manga, I feel that the anime was better. Horo in the manga seems a bit more childish than in the anime.

if you like the battle type Yu Yu Hakusho's anime had a better feel to it than the manga and the english dub had better voice acting than the japanese dub and I almost always prefer the japanese over english, also the art is really good for when it was made.
other non-action anime would be anything made by key (Kanon, Air, Clannad) the animes were made much less tragic than what I've heard of their visual novel counterparts and longer and more detailed than their manga counterparts.
