I agree with Forever Honey

I have to say that I generally dislike sad mangas, because bawling my eyes out is really not my idea of fun...

Other than this, maybe Marie no Kanaderu ongaku. It has a romance in it, which ends rather sad, but (for me) that's nothing against the real hammer in the story, which is revealed in the end...

As I said, I dislike sad mangas and tend to avoid them, so the only other such scene I can think of, is one scene in Kubera, where we get to know about Yuta's "mother".

As a whole, rather than scenes?

Most of the time, I don't like Tragedy-tragedy. Usually I feel like it's tragic to make up for bad writing, and that the work is emotionally manipulative and insincere so I get mad rather than sad.

But Watashitachi no Shiawase na Jikan makes me cry seriously every time I read it. I can think of a couple more great ones, but Watashitachi no Shiawase na Jikan tops the list.

Lol, most of what I would suggest have already been said, like Wolf's Rain, TRC, Rec - Kimi Ga Naita Hi, Elfen Lied, Vampire Knight, Red River, Vampire Juuji Kai etc.

Sure, Naruto & Fairy Tail also have their sad parts, if so, you should read One Piece & Fruits Basket as well.

I can add:

Hatenkou Yuugi
Pandora Hearts
Platinum Garden
Ayashi no Ceres
Chrno Crusade
Immortal Rain

There were some others but they're just fev chaps, 2 vols at most so, not really worth mentioning or do you want short ones as well?

You should try Code Geass manga's too ^^

The saddest I've read is probably Ai-Ren.
Or Mahou Shoujou Madoka Magica (anime).

That said, you should give Beyond Another Darkness a try. I can't think of anything else right now.

Oyasumi Punpun is definitely the saddest manga I know. It has a little bit romance, but that isn't the part that makes this manga soo depressing... I really needed to read something else after 30 ch because it made me too depressive xD It's one of the best mangas I know.

Solanin is also very sad, it's from the same mangaka as Oyasumi Punpun, but it has really fun parts too. It's the only manga that has made me cry.

I'm going to second 7 Seeds. It can get very sad at some parts, and I think it is one of the saddest mangas ever that isn't just a tragedy manga.

Gintama also has sad arcs as well, for all that it is a gag-like manga.

As others have already suggested, Sket Dance is the same with sad arcs along with the hilarious ones.

The others are all romance types, so I'll just recommend one: Kimi ni Shika Kikoenai by Otsuichi. Enjoy~

I see no one mentined these but Sundome if you can look past the borderline h scenes this manga is really sad. It starts as a werid comedy hard ecchi but it develops... became on of my favorite manga. Surprise no one mentioned it here really. Such an awesome manga. I was depressed for a couple days after finishing it, and the ending lets you thinking about it.

/Blush-DC. I kind of hate this series, really but I kept reading it. It's by the same autor of Holy Knight. And it is about prostitution. Really frustrating and depressing. Not sure what happend with the transaltions, thou (the MC is so useless, it gets to my nerves. It seems this autor always has weak male character)

Both of these mangas are really graphic with the sex scenes, and in /Blush-DC. you will find rape scenes, just letting you know.

I second Oyasumi Punpun, Watashitachi no Shiawase na Jikan, and Hotel.
Adding Tamashii no Futago and Hanshin. Both great stories that are also sad.
