How about when the main protaganist or one of his abundant sidekicks yells out their crappy goal. Like MY DREAM IS TO BE The BEST ARTIST IN THE WORLD!!!!! and their love interest or friends look at them with admiration instead of thinking they're an idiot.

on a side note. Hoshi no Samidare kicks ten kinds of ass. (thats a lot of ass)

The fact that no one dies.

"OH MY GOD GUISE. SAUCE-K IS DYING."
Sasuke:ghh..... I'm not gonna make it...... JKLOL I'M TOTALLY FINE! I CAN'T BELIEVE YOU IDIOTS FELL FOR IT!!!!!

It's so annoying because they always have dramatic "near death" scenes in shounen, and then the character comes back completely un-harmed.

the worst cliche is when the bad guy ends up being a bad good guy who's always complaining about the good guy but follows him. cough vegeta cough.

the main character has a love interest and of course the girl is useless, has big boobs, only exist to be their love interest, never knows what's going on, and strongly believes in no violence and friendship. 😃

I feel most of the shounen protagonists are too idealistic, like they don't take the morally questionable decisions to achieve their means. Also that no one dies is kinda ... restrictive, not to mention the dues ex machina.

Training arcs. Sometimes they're fine, but they get repetitive, really easily.

how about the:

i can get stronger, driven by the will to protect something...
and then WHAM! they get this real cool awesome new power!

the protecting thing is too common

It's probably already been mentioned (but i'm not reading though 300+ posts...) but i HATE it when the villain isn't genuinely evil. It just ruins the fun for me when i find out that the villain is doing all these things cause they're revolting against something that caused them a lot of trauma or they had their family killed, so they go on a "righteous" rampage. For example, something i just read went along the lines of "This government killed my brother, so the whole country must be punished". etc..

Oh and with every boss fight there's absolutely no strategy, just giant explosions where both the hero and villain get through perfectly fine and then use ALL their power and agree to one final giant attack in which afterward they both stand back to back and eventually one of them falls to the ground defeated.

Thank god for seinen. Go read Holyland if you want a manga with kick-ass fighting Dx

even the dumb and unskilled persons can become the best if they are the main character.
Becoming friends/rivals with the person you defeated
The girl the main chara loves loves him back sooner or later because she thinks his actions are cool.
If the strong "final boss" is defeated a new one will apear who is even stronger
strange looking people are strong
12 year old boy beating up 26 year old guy

The one I always hated most is that no matter how strong your opponent is and how much of a struggle it was to overcome him or her, immediately after you beat them a new, even stronger, opponent will present themselves forcing you to get even stronger.

The SSJ concept. Battles come down to who powers up more (and of course there always needs to be someone else who can power up more) rather than a mix of skill, strength, and intelligent tactics.

WORST SHONEN CLICHE: Normal high school kid who is a good-for-nothing meets a special person and gains special abilities.

WHAT MAKES IT WORSE: This kind tend to be the most popular.

WHAT IT SHOULD BE: Main protagonist should be a genius or at least a genius at something, if he's good-for-nothing, why should he be the main protagonist?
