in the manga

homunculus

its sorta fiction and twisted
but the main charecter discovers its his mission to find out about people and help them with there problems

um just a warning
this doesn't really happen till a while
you'd have to read aloooot

karakuri odetto Its doesn't exactly focus on trying to understand emotions, however its a robot (which are considered emotionless) interacting with humans. I think theres a theme of trying to be human in it.

As a suggestion, you could look for other sci-fi manga that have a similar situation, a robot trying to be human, It should be a concept thats been approached more than once. I know theres another humanoid robot yuri/shoujo-ai manga I've read where the protagonist is a robot.

I'd say Pluto and Gunslinger Girl (linking myself to darknova idea of robot/cyborg) if you don't mind seinen and can bear a little of violence, because they're very good manga for that aspect.

Anonymous features assassins raised from childhood to be emotionless killers. (Things don't always go according to plan.)

If you don't mind a (very, very, very little) bit of shounen-ai, Silver Diamond also has a character who wakes up one day with practically no memories and no emotions. Really, even if you don't like BL, I highly recommend it.
