Nodame Cantabile has an extremely unconventional lead, not sure whether you would find her charming or just weird though.
Hana in Takane to Hana is a great unconventional lead. Again, I'm not sure whether she would fit the charming definition (I haven't read 3/4 of the mangas you listed so I would need more info about what you consider charming) but I find both her and Nodame very likeable.

Well, kiri from beauty pop is really unconventional.
So is kanoko from warau no kanoko-sama(not sure if I got the spelling right lol). It also has a sequel.
Also there's kyou no-kira kun. I wouldn't say she's unconventional,but the relationship itself is rather refreshing.
