Does anyone know if this series was canceled or was this the natural ending that the writer planned all along? It feels more like there was a situation where the writer found out the series only had two chapters left and had to end it somehow.

Well, it is a simple adaptation from original visual novel - don't expect much from the manga ;p

I think this was a planned ending. School Days has a number of disturbing endings in the game, and the anime has the same type of ending as well.

The ending is rushed, but I think that feeling is more due to poor story planning by the author.

I wouldn't say that. The Anime adaptation is better, but the story itself is worthy of serious praise.
