Anyway I'll try to suggest some nonhentai here:
Freesia got some but it's clearly not the focus of the story.
Ciguatera got implied rape and recent development (latest chapters) strongly points in that direction.
Can't think of anymore sorry, there are some with implied rape or characters who got raped in the past but somehow I get the feeling that this is not what you're looking for.
