Does the anime follow a diferent path? where does the anime stops in manga?

That is not exactly the right question, since the anime isn't based on the manga but the light novel.

The manga's pretty much the same as the anime...but it'll probably progress further than the anime and closer to the novels.

the end of anime second season stopped in what chapter?

The anime's second season starts at the Orsola arc, where the manga is right now. It ends at the Academy City Invasion and the Skill-Out arcs, which is still far from where the manga is currently.
