There's a series about to be animated where near the end of the first arc, the heroines he'd been interested in come to believe that he'd betrayed them, manipulated them and taken advantage of them. After a little while it's revealed that there was a great deal they didn't know about the situation and that the boy they'd crushed on was an absolute bastard while the hero, though somewhat twisted, was everything they'd admired in said crush. I've been wondering if there are other stories wherein one or more heroine(s) view the hero with hate or contempt for some period of time due to partial or complete misunderstandings, and their attitude toward said hero changes drastically upon realizing the truth.

Examples include the series I mentioned above:

Ore o Suki Nano wa Omae Dake Ka Yo

Also, the anime "I'm Gonna Be An Angel", while not something I was terribly fond of, contained a similar situation with the hero's initial crush: he ends up on multiple occasions caught in situations that make him look like a pervert and a peeper, resulting in his crush viewing him with hate and derision. She doesn't actually find out that the situations weren't what they looked like, but later events lead her to realize he's not as bad as she thought.
