i think it was shoujo manga, the mc seems a high school girl while the cross dressing guy was kinda become a second protagonist. I think the high school girl know mc from the prequel story, and somehow she transfered school and such and meet him again.

the cross dressing guy was the mc in the prequel, i kinda forget why he cross-dressing i think he have fetish on it The mc name was Miyano, for what my memory goes.

Try to refine your search by excluding the genres you are sure it isn't (hentai, terror, etc)
