I was wondering if there are any yaoi manga with FtM characters. It could be a cis-male and a FtM character in a gay relationship or two FtM characters.

Someone kind of requested it after reading Dame BL! It's this topic. Maybe it's helpful? But I have never read a yaoi manga with this kind of character, only cross-dressing MtF.
In Poor Poor Lips there is a character FtM that tries dating one of the protagonist, female... Probably not what you are looking for, tho.

I remember After School Nightmare had something like that. It was a long long LONG time ago when I was into romance.

The main character doesn't know whether he/she should date a girl or a guy and eventually ends up with a guy.

I liked it. It's wierd though.

Ghost Tower, or Yuureitou, it isn't marked as a yaoi manga, and there isn't really any fun sex scenes, but the main character is a trans man, and his love interest is a cis, maybe gender fluid, man.

I highly recommend it. 🙂

There is this OEL webcomic on webtoon challenge "Fujoshi Trapped in a Seme's Perfect Body". It has FtM yaoi here official site
