I'm usually buy manga in Japanese from either CD Japan or YesAsia. I also buy out of print series from From Japan. All of those shops are available in English and I had little trouble buying manga (can pay using PayPal and the process doesn't have many weird steps, except for From Japan). CD Japan is the cheapest from the 3 and orders come in around 2 weeks to my country. YesAsia is slightly more expensive (but the prices are still very similar to CD Japan) and orders take 1 month to reach me. From Japan is very expensive for new releases, but it is cheap for some older series (obviously used books) if you know what you are doing when placing the order (it can be tricky).

Now my problem is, lately some manga series and LNs are simply not available in CD Japan or YesAsia. It's not even that they are out of print or yet to be published, they're simply not there (probably the distributors they use don't have a deal with some publishers).

So I'm looking for alternatives to those 2 shops. I know I can buy stuff at amazon.jp (the site is partially in English), but depending on where you live, it can be quite expensive. Does anyone know other shops (that are in English) in which I can buy new manga and LN in Japanese (and preferably pay using PayPal)?

Edit: The cheapest prices equal to price of the items + weight (in kg) * 1000yen. Note I prefer SAL as shipping option as it has the best shipping time\price ratio (though big packages > 2kg are more expensive than 1000yen per kg).

If the works are relatively new and available as digital version, you can buy them from sites like amazon, ebook japan or booklive. No shipping fees apply for those, but you need a credit card to order.
