I've only came across one manwha that had a story on homosexuality in ancient greece (you know, cuz all decent greek man had boys) and that was A Night of a Thousand Dreams
it doesn't have to be a yaoi, it can be somthing that have a mention of a homosexual relationship, taking place in ancient greece, rome, or other surrounding cities in approximately around that time. Showing the....err.... tradition of the people there.

I have read a lot of yaoi (1093, gosh) and the only manga with pederasty in Ancient Greece I know is A Night of a Thousand Dreams. To be honest, Socrates looks a bit young, same for Alcibiades, so it's not exactly the best representation of pederasty (but oh well, I can't ask too much, we will hardly find any manga with a realistic setting that treats the pederasty the way it really was, the ritual, really young boy with really old man, the idea of love based on knowledge etc).
Anyway, there's a topic about it, here, where I listed other mangas with the "pederasty" tag, but they aren't about Greece or Rome. Maybe you can try posting in the "I'm looking for" forum, because someone can list a manga about Ancient Greece/Rome (not necessarily yaoi) with an homossexual sub-context.

although there's no bl, you definitely get the subtexty feeling of something there in Olimpos, which has to do with greek mythology, i believe. great story, BEAUTIFUL art <3
