Popularity does not equate quality. In fact, it is often (but not always) a sign of lower intellectual content because the primary goal of such a hobby is typically to relax, and most people do this with as little thought as possible. That isn't necessarily to say that more popular is bad, but to me it's impossible to consider something as "great" if if doesn't have some intellectual meat to chew on.
And I'm really not trying to say that "more intellectual content" always equal "better" either, or say that anything is terrible- this is a hobby, and ultimately everything is up to personal taste. It just seems that I don't agree with most of the options up there.
My personal favorite is probably Nijigahara Holograph, but really anything in the same vein I enjoy a lot (Monster, 20th Century Boys, Hatsukanezumi no Jikan, etc). I have a hard time choosing definitive favorites, my opinions tend to shift a bit with my mood -_-;;.

I voted Claymore, just because it's probably my favorite manga. The characters really got me glued to reading it, the story has a nice fast pace without any boring parts and i'm a fan of the themes (demons/fighting - gore/horror/fantasy).
Gantz is close behind too, it's just made of shock, excitement, fantastic artwork and greatness. Gantz is the only manga with sci-fi elements that i really enjoyed.
I liked death note too, bitter virgin was also pretty good, i 'really' need to read One Piece because i've seen a lot of the anime and enjoyed it a while ago.
As for what's popular equalling whats good, it's hard to say. Everyones tastes vary, but i have found that my 'marks' out of 10 i give manga usually correlates pretty well to the average marks others give the manga on this site. Of course if you hate a specific genre or theme this would influence your tastes too.

I agree, taste most definitely influences what people think is great. Liek I love action, fantasy, supernatural style mangas so slice-of-life and romance don't really appeal to me. I also love tragedy (I'm depressing like that, lol) and I have times when I just want to read something very light so have them on my lists but I only really rate manga which have a deep and complex plot you can get really absorbed into and re-read a thousand times without getting bored. Obviously my favourites reflect this but different people like different things of course. One Piece seems to be geniunely popular but I had a look at the anime a while back and I didn't really get into it personally. Death Note got me hooked straight away though, so did Code Geass but the manga CG is appaulingly bad compared to the anime. The art in the manga makes lelouch look about 12 and it bugs me. I read the first volume and gave up, lol.
The pen is mightier than the sword...and considerably easier to write with.

I've not read Eyeshield 21, doesn't look like my kinda thing really. I love Vampire knight though, Zero is so cute! I love Kaname as well but I lean more toward Zero, he's just so cool. One piece is doing better than I thought but I expected most people to choose other. What's sad is that I'm starting to anaylse this as if it were a science experiment, lol. Apparently I can't turn it off.
