guys, neither Winry from FMA or Sakura from Naruto are the protagonists... Protagonist = main character.
Edward Elric and Naruto are so popular and easily identifiable with as manga characters (especially as they are in comics aimed at little kids/teenagers) mainly because they aren't massively goodlooking.. In a world of bishies with identical always-pretty-no-matter-what-happens-to-them faces, a shortarse character with mental eyes and a lopsided face who happens to act/pull strange faces when shitscared like a real person will go far.
There are also some people in this thread with very strange images of what the people around them look like. Rukia, Kaoru, Sakura, Winry, whoever, all look normal (this is because the story would not work if they were constantly pulling cute faces) Manga style is very hard to draw 'ugly' in; at its best it is people airbrushed and simplified down to black and white lines. Get a fucking grip; Manga people have bigger eyes, better hair, perfect skin/boobs/pecs etc because it's easier to draw with a few lines hundreds of times a month than random bulges/stubble/spots/whatever else you or the magazines you read count as ugly. Complaining manga characters are ugly is a sure sign of someone who's never seen a member of the opposite sex (or same sex if that way inclined) naked, and who if they don't sort their ideas about the real world out never will..
Oh and Claymores dont count cos they all have the same faces anyway, and their fight scenes look like a bunch of barbie dolls posing. (note: I only base this opinion on the 1st 2 volumes, but I'd read a lot of manga with excellent swordfights that month so was expecting it to be much better when I bought the thing; pleeease if it gets better someone tell me)..

First of all, Claymores don't all have the same face. Each one is easily identifiable. Secondly, you said Naruto and Edward Elric aren't very good looking. This may be true for Naruto, but Edward is definately good looking. Thirdly, obviously you've never read BR. Some of the girls in that look pretty damn ugly.

I dont get why people dislike Naruto so much, I mean the best part about him is his persistence and despite everything, I prefer him to Ichigo of do-I-even-have-to-say-it Bleach who I DO FIND ugly..barring some obvious male protagonists of shounens....

Kyoko is not ugly...if you get used to the art, she's actually normal looking who can be pretty too!
And Naruto isn't ugly either...he will be one hot looking dude when he grows up to look like his dad 😛
