Choukakou, otherwise known as Chang Ge Xing or Song of the long march is the epitome of what you're looking for in a female lead. The story is set in the Tang Dynasty in China, where our main heroin is the princess. However, in a political incident her family is killed by her uncle, who stole the throne from her father and became Emperor. Now, she sets out in the guise of a young Han male, swearing that one day she would come back with an army and avenge her treacherous uncle. With nothing to her name, no wealth, no servants and no allies, she proves herself to be one of China's best strategist - her wits and knowledge of Chinese philosophy and art of war take her beyond Tang and back.
It's a brilliant, well thought out and beautifully illustrated story. The main character is cunning and manipulative but she is also a badass with martial arts, swords and bowmanship at her disposal. I think it matches what you're looking for. I've yet to read another manga equal to it in terms of having an original female lead.
