The only really good AMV I saw was "Hall on Mig" or "Hold me Now". It was a Princess Tutu AMV with lots of spoilers.

Fantastic! oneluminousfish suggested it originally and I have to second his opinion, this is the greatest AMV i've ever seen! It works so well with the music and thanks to it I'm about to watch the anime.

The best ones I've seen would definitely have to be:

"Hall Om Mig" - Princess Tutu
"Das Omen" - Naruto

The One Piece AMVs by Lemon Productions are also very good. There's also an excellent Fullmetal Alchemist one, but I can't remember the name of it. Oh! And my personal favorite is "Baccano Swing". I got an autograph from the creator, hehe.
