I unfortunately know of a couple:
- No Bra
- Rappi Rangai (one of the main characters is a trap that is attracted to the protagonist)

The uke in Endless Rain is a fairly girly-looking boy but if you are looking for characters who are for all intents and purposes 'visually female' and 'narratively male' two good examples are Alone in my King's Harem and the one-shot Happiness, Fun, Kindness in the Reversible anthology. 🙂
