I'm looking for a manga where the uke or the girl is imperfect and kind of a bully or villain making the seme not like them at first
So it can either be yaoi or shoujo (no yuri though)
Something like Hinekure Chaser (Yaoi) manga

I'm tired of the classic shy bullied girl that everyone likes, and someone that's a bit more flawed, tough and not used to being protected is a nice change

Well, I'm sure you've been through all the tsundere series by now. Those girls pretty much always start out condescending, arrogant, vicious, and often more than a little sadistic. One of my favorites (whom others seem to hate) is Mari from Rainbow Days. She's not the main heroine but a friend's love interest, but she still plays a rather major role. This girl is just about as vicious and unlikeable as they get, though perhaps my love for tsundere helped me feel otherwise. First meeting she goes on about how disgusting the guys are, looks at the guy she's associated with like she's looking at the contents of a septic tank, and concludes by spitting on his face. Then he finds out bit by bit about her personal struggles and how much she's hurting inside, and he can't help but chase after her for all he's worth. But even for a while after he first starts getting interested he can't help but feel a good bit of anger and distaste for "spit woman".
