I guess the worst cliché is the fact that the main character is super lazy, dumb and what so ever, and his best friend is always the smartest, the greatest, good-looking and the most talented, but the main always surpasses him, even if he do nothing.

If you are looking for Rurouni Kenshin, Seikon no Qwaser or Shokoku no Altair, the protagonist of these series share the same traits as the typical shounen hero's best friend.

Anything involving the glorification of Japanese Bitch Boys, AKA JBB, with women. JBB are often the loser male protagonist whom, for no particular reason aside from just breathing, girls fall all over for because he's...wait for it...nice. JBB are so fucking pathetic, most of the girls in their magical harem are more of a man them. Example: Dumbass-nori from Girls Bravo. If ever I get suck into that dimension, my goal is to brutally and torturously rape, not the entire planet consisting of females, but that little bitch Loser-nori, if for no other reason but spite! I'm talking broken bottle, the large end, up his whiny little ass!

Before anyone gives me any grief about herbivore men in Japan, I've lived in Japan for three and half years. 90% of these so called herbivore men are the equivalent of a rabid Star Trek/Star Wars fanboy in the states. These herbivore men are not choosing not to get laid, they CAN'T get laid!

Another thing I hate in cliche shonen plots: Beating the best. Then beating the best of the best. Then beating the best of the best of the best. Then beating the best of the best of the best of the best. And so on...

Plot involving high school students taking on anything remotely related to real life issue and winning. Really - the fate of the Earth rest in the hands of a group of kids who can't even get a good hair cut, let alone organize themselves to fend off an alien army of galactic proportion!

The piggy back on that: Strong female protagonist paired up with the most inept JBB! Then, to add salt to the wound, she falls for him! Really? As a combat vet who've seen plenty of women capable of handling themselves in dangerous situation, I can personally say that a strong woman who can take care of herself under combat, will not fall for a JBB-type character who trips over his own feet in situations where any street thug can expertly navigate through to safety. Sorry JBB's and to all the Otaku losers who live vicariously through this JBB fictitious life - a woman of that caliber wants nothing to do with you!

There are more cliches - but I can stomach whatever is not mentioned here. The above are what makes me throw down a book, in one instance my laptop, in disgust and never bother with it again.

The worst one is the most basic one: after defeating his nemesis, the protagonist finds out that he was actually the weakest of a group of other badasses, that are a subgroup of even bigger badasses etc. Oh my. Just thinking about that made me angry.
Also, sport in shounen manga! I love reading it, but those epic "techniques" that defy the laws of physics AND those teenagers that look like they're forty years old scare the shit out of me. Seriously. 😐

Morals. Shounen always consists of morals. That's great, teach us a lesson about right and wrong, about family and friendship so I can go shoot myself after hearing you scream about it for nine chapters straight. I get it. You like having friends. 🙄

Not to mention that I'll teach you how to love someone (there's always shounen romance and slice-of-life here), save the world or learning about emotionnal drama. Most shounen has protagonist who's always needs friendship in every genre. In shounen romance, the protagonist either needs girlfriend or confess his love to his childhood friend. There's some exceptions here (like Death Note, when the MC has evil plans to conquer the world).

tired of this one:
evil evil person sends small fry
-> small fry gets beaten
-> evil evil person gets angry comes and hits hero
-> hero collapses -> evil evil person is bored and hits hero's sidekick(s)
-> hero gets angry and hits evil evil person
-> evil evil person starts whining
-> evil evil person is only evil person
-> evil person had sad past, e.g. his dad never loved him and took him to the amusement park
-> hero is so sorry that he hit evil person who in fact is a good person
-> hero and good person embrace each other and good person comes along or "travels through the world repenting for his sins" (the overly daramtic version, very tragic past only or evil evil evil person only)

I mean seriously not killing is one thing, I guess that's ok, but I sometimes feel the good guys are on a holy crusade converting all those evil guys into fluffy flowers -.-

come on... 90% of all evil people are just what they are: EVIL

I feel you bro. And what about the evil minions? Are the poor guys not people?

Let's go in a killing spree (for justice sake), no wait, let's not kill the boss he is a nice guy... (while steeping on the life less body of some random guy)

Someone probably has pointed this one out before, but for me the most annoying cliche is the characters' denseness. With overabundance signs that somebody likes them, they are still annoyingly ignorant.
example:
childhood friend: "you know. xxx-kun, I, about you, always..."
xxx-kun: "yes?"
childhood friend; "no... nothing, please forget about it!"
xxx-kun: "you're weird"
and then he goes off like this conversation never happened
I mean, can somebody be so dense? If it were me, I would realize right away what she means --I'm overconfident, it leads sometimes to disappointments--
In the event that the childhood friend actually says she likes him, xxx-kun would go:
"What? I didn't hear you, the noises here are too loud!"
I facepalmed so hard since this scene is too obsolete and has been used too, too many times
