I never really found those funny. I was annoyed he didn't just go with the flow.

Ginji from GetBackers. When he spent like three chapters going on a bout nuclear microwaves (you have to see the context), I've never laughed so hard while reading manga.

Tough call. I don't usually count characters as comedy relief if they are in a comedy to begin with. That said, the only one I could think of is Boss Borot from Mazinger Z. Funniest recurring giant robot ever.
