Koisuru Boukun actually has a gay seme (was that a typo?) in love with his very homophobic sempai. This is practically exactly what you're looking for: Gay seme desperately in love with absolutely not-gay uke, uke definitely does not fall in love immediately (or at least he always denies it, even to himself ^_~), it's very funny and there are hilarious moments throughout the manga, and there are a few complications to their slowly progressing relationship. I really think you should check it out. 😀

I second this one.
Koisuru Bokun and Yellow especially.
Yellow builds up sexual tension like crazy.
Koisuru Bokun-This one has a gay seme in love with his homophobic sempai. It's pretty hilarious, sexy; and our uke is not giving up without a fight.
Miyamoto Kano 's Walker universe (a collection of volumes, oneshots and DJ) has a somewhat ongoing plot about a straight seme and a bi-sexual uke. Often, her work features straight or bi characters who end up with male partners.

I dont know if you have tried this one, but it is pretty good and seems to fit what you are looking for, although they used to hang out in the past, and now is more like one of them always follow the other: Kyuuso wa Cheese no Yumewomiru
