I love tragedies but have read only a few. Already checked out Cold Rain of Happiness, Cut, and Star ni Ai (the chapter with the blind man).

Shounen-ai, but Hybrid Child has one tragedy story I still can't get over.

Sora o Daite Oyasumi is not exactly a tragedy, but it basically revolves around the death of the brother of one of the main characters. Plenty dark.

Kare no Niwa ni Saku Hana Chapter 6 deals with drugs and 7 with suicide.
Hohoemi no Nichijou Chapter 1 deals with abuse.
Gorgeous Carat A lot of dark things happen.
Kanashii (Itoshii) Kotoba Deals with abuse and a mute character.
I hope it's what you like, but they all have a good ending though 😛

in shounen-ai i think because i am fish or Kaine by YUKI Kaori it not as dark and tragic but it has a tragic mood
