Sonna Koe Dashicha Iya!
Love Celeb
Akuma na Eros
Desire ClimaxI think those are totally the opposite of what he wants.
Honey x Honey Drops would be perfect if it was the other way around.

Um... I think the male protagonist LIKES being her pet.
I would suggest Kyohaku Dogs, if you don't mind a little fanservice...

Inukami may also be your speed. Keita's technically the dominant one, but Yuuko pushes the romantic relationship on him, and is the stronger of the two-and neither's a pushover. My Barbaric Girlfriend messes with the dynamic in a non-romantic way by making the girl dom, boy sub-but switching their bodies; though the boy's on the wimpy side, mostly 'cause he's supposed to be the stereotypical ultra-feminine girl. xxxHolic's got a business arrangement, and Watanuki slowly gets stronger, out grows his wimpiness, and he's never happy about the arrangement even though he agrees.
Also, may be a bit off, but in The Wallflower the boys are dependent on Sunako's aunt, and while not submissive to the female lead, it is their job to change her, so they are dependent on her, and hate that.

Man, how could everyone forget the shounen manga >>??
Shaman King: with my favorite male/female relationship ever (the female has dominance over the male)
"But one day she realized her beloved boxing rejected her...The day she clearly realized she was a girl... However much she wanted it, she couldn't have it. So she had to give it up. And the fastest way to give it up is to hate it, right?"

The Kidnapping of Minja Jo's Boyfriend. The guy gets kidnapped, falls for her, but the female protagonist is very strong and has a past. So you might enjoy it quite a bit. It's not exactly what you're looking for, but it matches pretty well. And the best part, it's complete!!! YAY! Everyone loves complete manga.
