Azumi - Seinen, Historical, lots of blood and gore, As the series goes on, Azumi grows extremely OP but that's what makes her so lovable. If you love pure action and some angst, this one's for you! (the artstyle is old, but pay it no mind.)
Sora wa Akai Kawa no Hotori - Shoujo, Historical, heroic female protagonist gets swept into Anatolia then fights for the liberation and prosperity of her new found kingdom and home.
Teppuu - Modern, Seinen, Sports, our wonderfully skilled female protagonist is too good at everything and is quite bored. She then gives wrestling a try and the rest is history. She's extremely cocky and a great fighter, give it a try~
Basara - Shoujo, Adventure, "Born under a prophecy that will liberate and unite Japan, Sarasa has had to take her brother Tatara's place as the "Boy of Destiny." Fighting for the oppressed, Sarasa journeys across Japan to gain allies and defeat her enemies--all while keeping her identity a secret!"
Whew, there's a couple! If you need anymore, I'll be sure to deliver. However, for strong female fighters (specifically, protagonists) these series are musts!

How about Noragami? There are many good female fighters (one of them is considered the strongest war god).
The good thing is that males and females are on equal footings: it defers from a character to another; some characters are strong, some are weak, some are physically strong and emotionally weak, and vice versa.
The main girl is awesome, too. She is an ordinary high school girl who is a closet fan of material arts, and she has some strong kicks and fighting moves. She is strong as a character. When it comes to war between gods or stuff, of course she's not as strong because she is a mere human, but she is still awesome.
Not gonna tell you what she did so I wont spoil anything.
