I want to read a manga where the reader is led to believe for a while that the manga he/she is reading will contain some kind of yaoi or shounen-ai element. But, the story turns out not to be like this since one of the characters involved in the yaoi or shounen-ai relationship turns out to be a girl. I would also like to read any manga that you think might turn out like this.

hmm... closest thing I can think of is Oujitachi wa Izonsuru

Be warned though, the plot is pretty twisted and girl is the protagonists sister. It's incest basically.

Boku wa Ne might fit your request. A widower can no longer manage working and raising his two children, so he hires his beautiful male friend to care for the children. While the manga never pretends that it's shounen-ai, the subtext is thick. The story is told from the young boy's point of view, and if you squint just right, you can imagine that yaoi is going on all over, but the boy is too innocent to see the 'truth.'
