I'm Doushiro is good, it's a comedy manga.
Nabari no Ou is kind of odd as you say, but is a nice shinobi manga

Seems to be shounen ai but it isn't really, it only lacks females...

2x2=Shinobuden is a good anime with 12 episodes. (warning: dont watch if you want a anime with skilled ninjas =P)

Kaze Hikaru in a way, it's Kenshin for girls XD. Entertaining, with some (misleading 😉 ) shonen-ai hints in the beginning , some gender-bending. It picks up after the first couple of volumes if I remember correctly.
And I second Blade of the Immortal 😃
