I've only read a few shounen mangas that have some form of horror (ie-Embalming - The Another Tale of Frankenstein), and yet I haven't seen any good ones (most of the horror mangas I read are seinen).
In any case, if someone knows a good horror shounen manga, feel free to post them up here.

I think you could try Gosick. It has horror elements (at least in the novel).

Variante
Higurashi no Naku Koro ni - Onikakushihen
Try other Higurashi no Naku Koro ni stories and Yougen no Chi too.
