Great Teacher Onizuka had a ton of those moments for me.

I agree with UberZombie, GTO had some really sad moments, though you laugh like hell most of the time. FMA in general is pretty sad, for both the anime and the manga. Personally, Gantz has plenty of moments where I just shouted "noooooo, why did (character's name here) have to die?!?!"

Ai Ren will definitely make you cry.... cause i cried every time i read it T^T... (and thats 10 times). Its a very good story.. The sadness is like a good sadness, its not like a feeling that you lost something, but its a sadness that they accomplished something impossible, and you miss them soo much~~ all the happy and fun times..
gahh~~~ .... im starting to cry T^T~~!!!!My Lovely Ghost Kana is also a good read, but I believ
i cant even think of ai-ren without getting tears in my eyes.

Personally, if I know the manga is sad, I wouldn't feel sad when it happens since it's expected. From what I remember not a single manga has ever made me cry. But anyway, back to topic, I would suggest Mucha Kucha Daisuki.

lol nicely put
Well, Berserk is sad in some places, I guess? It's the best I can come up with, at least. Also, FMA has some powerful moments. Oh how I love that manga~

Hotman (seinen)
One Piece (shounen)
Video Girl Ai (seinen?)
Cat Street (shoujo)
Vampire Juuji Kai (tragedy)
Battle Angel Alita (seinen)
These are all good manga series with sad moments. Oh, and there's a oneshot called Forever Honey that is very touching.
I know you want manga, but there is an animated movie called Grave of the Fireflies. I personally think it's a tear-jerker since my sister was crying buckets at the end.

NHK ni Youkoso! got me more than a few times. Seinen to the bone, and genius to the core; sometimes hilarious and other times ungodly depressing, and even frightening (and not the, "ZOMG MONSTAAAZ" type of fear--the "Is this what we all come down to? When there's nothing else does this happen? How close to the brink am I?" type of fear). If you read this without getting depressed, you're a chump. Hell, I cried a few times.
