The only one I can think of is Diamond from the Diamon/Pearl/Platinum arc of Pokemon Special, though he's more chubby than fat.

The only reason i tend not to like manga's like this is because,the character is always miserable and self conscious.every other page is about how fat they are.kind of gets annoying plus they usually end up skinny in the end of the manga so if they are any that are actually good ones i'd like to read them to.

I also remember a manga (shojo?) where there's a fat side-character - she's kinda mean and doesn't get that well with others - she falls or a womanizer type of guy, who is also very childish.
I remember in one scene they go to a amusement park with another couple (I think the main character) and the fat girl dresses really cheesy and old fashioned, although she spend a lot of money on the outfit. I think she also shares a kiss with the womanizer guy, and a some point he tells her she shouldn't stop loving him and kinda implies that he would think more seriously about a relationship with her.
Anyways, maybe someone remembers the name

Hands down, I Am a Hero. Protagonist is a chubby mangaka fighting for his life in an apocalyptic world. His physical imperfections fit so well cause he's not really cut-out to be your typically courageous, chick-magnet of a protagonist with a strong sense of justice.
