Clannad!
Followed by Kanon...and maybe Air (the ending was a tad...weird though >_> ). I haven't seen F/SN but I know the anime covers the Fate arc and that some of my favourite seiyuu's are in it, so I can't exactly put that on the list...but I probably would if I have actually seen it.
Oh, and Higurashi no Naku Koro ni 😛

fate stay night just wish the anime was based off the unlimited blade works route rather than the fate route it was far more interesting plot.

Higurashi no Naku Koro ni,
Kimi ga Nozomu Eien and School Days are also quite good
but if the question was the best Visual Novel/Dating Sim/Bishoujo Game that has a Manga/Anime adaptation, my answer would be Tsukihime

Oh...There was a really wonderful one but I can't remember the name. The main guy's first love ends up in a coma and he goes off with her rival. Then one day his first love wakes up and still thinks she's in high school and he has to pretend that five years haven't passed because it might give her brain trauma >_> It sounds stupid, but it was really good!

All the Key-Games so far, Utawarerumono, Shuffle, if it is from a game, Nagasarete Airantou.
My favourite so far was Kanon 2006

La Corda d'Oro I guess?
If you've ever thought or said "Nice Guys finish last" and really meant it, then you should probably read this LJ post by DivaLion. It's incredibly insightful whether you're male or female.

Toradora is my favorite. I know a lot of it could be predictable, but it was a story that made me happy, and the ending was done well enough to satisfy me (lots of things end poorly).
Though Tsundere is overdone these days, Taiga's tsundere is the best I've seen, or at least one of the few I've enjoyed.
