I know that these are kind of a stretch sometimes or, in better terms, subtle, but I'm just throwing stuff against the wall to see what sticks. If you post some titles that you like that fit or make your reading lists public, it'll be easier to suggest things.

Seijou Kouchakan no Jijou - He likes a girl. She eventually likes him but it's achieved in a very twisted way.
I second FMA and Monster.
Maybe can add Chrno Crusade (she's looking for her brother, then...) and to a limited extend Vampire Juujikai.
