Can't say that he's a genius but he's pretty smart. Not sure whether he's anti-hero enough in this type of story?

And I think the male lead from Wolf and Spice is a neutral and smart type though not anti-hero.

Historie in which the protagonist is pretty smart, neutral considering setup and not emo.

Liar Game, Akiyama fills the most of the criteria (the handsome/cute part dependent on your interpretation of the art).

Someone from Prince of Tennis, all the characters sort of all sound like that...
