Shin Angyo Onshi -- The story takes place after the main character has fallen from power, but there are long flashbacks of when he used to be a commander.

The commanding comes a bit into the story, so give it a chance.

I recommend the anime of Code Geass: Hangyaku no Lelouch haven't read the manga but the anime was good

Yes, the translated manga is not in that category, but the serie itself is.
since the anime is completed with two seasons and have 25 episodes each, it is not all to small. I realy recommend it

The main character in Superior is the ruler of all demons, though there isn't much commanding going on (she supported disorder) it's still a good read.

Red Eyes main character is commander (then ex as he got betrayed). most of the time he is lone wolf thou.

Trust me, I am an engineer.

I'd say Ares even if it's not until a certain part and he's not exactly the main character. But I think you should give it a try anyway.

And I'll try to suggest Gunslinger Girl even if it doesn't fit so much, but it's my fav manga.

Edit: they're both on your lists, so I'll toss in Chrno Crusade even if it barely fits.
