It sort of depends by what you mean by "best". If we're talking "best manga that is also a harem" my answer is Hayate the Combat Butler just because it's so ridiculous. But if we're talking "best harem-focused manga" my answer is Ichigo 100% because the comedy is just as good as the other longer-running harems (Love Hina, I"s) and it has a much more interesting ending.

I don't really read a lot of harem manga, but I have to go with I"s because it has the best story of all the ones that I have seen, is realistic, has a good ending, and isn't stupid. I was gonna say School Days, but that one is just crazy.
