Viz have got a new series called Gimmick! which is about a makeup artist rather than the person being made up.

Cinderella Boy might be considered a makeover even if it's a gender bender. And Mint na Bokura is the same area of makeovers, and you even get to see details of how the guy 'transforms' himself. xD
It really bugs me that I couldn't find this "makeover" girl story that had the word "magic" in the title. Lavendar Tinted was only looking at starting the title so it's not in their releases and their site is gone. 🙁
Oh, and Otona Ni Nuts has the girl made-over in the first volume by a guy that gets infatuated with her. She's already pretty with her 'transformation' but he makes her more sophisticated rather than her sort of girl-next-door look.

definately check out Doubt!!, a girl whose totally ugly (apparently) turns HOT! in high school.

Otomen has such elements! C: One guy is a makeup artist. He's really good, and so is the protagonist. It's not the focus, unfortunately.
