Gee..arcs..I can't really remember the names, but I will try to give the description instead.
Bleach - where they go to rescue Rukia (where Inoue isn't suddenly the center of the story)
Dragon Ball - ugh really old series. The one where Gohan was just a kid.

current arc of kaminomi, goddesses recapture arc.
special techniques being performed by our hero there. fun fun fun!
can't think of anything else at the moment, i have a hard time pointing shounen manga and remembering its arc, even when i see my own list.

The father arc of Full Metal Alchemist. It may be the last arc but it was awesome. I loved that series. Also the Mio arc for Skip Beat

The Soul Society arc in Bleach.
The Alabasta arc in One Piece.
The Majin Buu arc in Dragonball.
The Final arc in Urusei Yatsura (perhaps not really an "arc", but it's still one of the best parts os the whole series).
The Water of Life arc in Ranma ½ (you know, that "arc" where all the creatures in the forest are absolutely humongous and stuff).

The Varia Arc in Katekyo Hitman Reborn, or maybe the last arc.
The Arc in Bleach where they save Rukia (enven though I haven't seen any episode after this arc XD But I really liked it)
And well... I didn't watch a lot of shounen yet, so that's all ^_^

Varia Arc in Katekyo Hitman Reborn!.
The Isla Yura one in Pandora Hearts (that ending T_T).
Noah's Ark Arc in D.Gray-man.
