I'm looking for a manga with these qualities:
- Target audience is male (shounen/seinen)
- Is a manga with romance in it
- Male protagonist
- Plain female romantic interest
A majority of the shounen romance manga I've read have beautiful female leads. I'm looking for shounen(or seinen if no shounen) with a male lead and a plain female romantic interest.

Gokusen - the protagonist is female and the target audience is josei, but it'd appeal to the shounen or seinen crowd just as much... Kumiko isn't particularly attractive and she's flat as a board (as is pointed out lol) but the main guy (her student) falls for her. I suggest it despite it not fulfilling all your points because I think it might appeal to what you're looking for regardless...
...and I can't think of anything else right now.

because it's mostly impossible for a heroine both un-cute and dumb =.= they draw her cute even she doesn't have to be cute anyway...

@tarfuto: do you really understand the meaning of the word "plain"? I've never seen any heroine who is plain in Adachi Mitsuru's mangas. Super-cute (at least pretty), smart... Never plain!
I think that there is a seinen manga fits your standards - it's Gantz. The love Kurono gives Tae-chan is very impressive and special.

...! Yes, I guess - I mean it must be because I read uber-pretty shoujo all the time that comparatively, Adachi Mitsuru's heroines look plain, lol. 😀

That's plain, right? Agh, it's hard for a shoujo reader to tell - I mean she IS cute, but not conventionally beautiful?
Same goes for Goodnight Punpun, where one of the girls even has a missing tooth, but... well, this only counts if you don't mind a male protagonist that is (or is metaphorically represented as) a bird. Yes, a bird! Lol, I love this manga.

You can't appreciate Seinen environment. 😛
Though I do agree with the Oyasumi suggestion, I suppose.
Chokotto Sister fits too, and some stories in Girlfriend.

Genshiken - Not Saki, but Chika. She appears later on in the manga and is the girl the main character likes.
