There are a few out there, mostly of the 49's variety. The trick is to get to know the mangakas and just wallow ecstatically in roughly 99% of what they've done (or more reallistically, of what has been scanlated) :
Many of these titles provide serious treatment to subjects like abuse, both sexual and emotional (as opposed to just using them as cheesy plot devices like the good ol' "i'll rape you, and comfort you, and make you love me" premise) and some just have different art forms that you may not be used to.

For the Yuri side, I'd recommend Octave, and basically any Josei Yuri that isn't also labeled smut.

Hum... Maybe I'm mixing up "deep" and "tragic" here, but the deepest yaoi I read was Sakura Gari. Warning : contains rape. If that's not what you were looking for, don't mind me. ^_^
