The MC is the head of his crew/team/group/organisation etc.
Like luffy from One Piece for example

If I were you, I would try:
Nurarihyon no Mago: The main character is the next head of group of youkai (Japanese fairy tale monsters). Although technically he's not the official leader yet, it's not long before he starts ordering around his own group of de facto followers.
Cage of Eden: A group of high schoolers gets stranded on a strange island and the main character ends up as the de facto leader of a group of survivors.
Liar Game: Technically the male main character isn't the leader of anything but whenever the contestants get split into teams Akiyama gets everyone in his team to follow his orders. Also, over the course of the manga Akiyama and the female lead gather a group of semi-permanent followers.
Btooom! Another survival manga where the main character becomes the leader of a group of survivors. this one has bombs in it.
Mahou Sensei Negima! maybe? Although 10 years old, the main character is the teacher of class of middle school girls and therefore kinda becomes their leader once things start heading towards action.
I think your best bets would be survival manga like the two I mentioned. The main character almost always becomes the leader of a group of survivors.

Gintama! :3
Gintoki is the leader of the Yorozuya :3
Then maybe Rave?
Haru is the leader of their small group (well, he IS the hero, so of course he would be their leader)
Maybe also Juushin Enbu
Taitou is the head of their group thoug it may be not what you're looking for exactly...
I think En Passant fits too, Kujou is the "king" and the other characters are his "queen", "rook" and so on.
MÄR should be like that too. Ginta is their leader...
I don't know if they really are the kind of manga you're looking for, but just check them out^^ Well, they're all male and they're the leader of something at least!
