Himitsu is a manga with detectives in it. There's only a couple of chapters out right now, though. Plus, the main characters really use just one certain method. I like the ideas in it and the art is pretty. Good luck with finding detective manga.

Oh yeah, Death Note is a detective manga. Although, I find it more like a "battle of wits" manga since the criminal is the main character really. Still, I love that manga (except that it wasn't the same after the first arc).
Spoiler (highlight to view) I was rooting for Light actually. I wanted the series to end after L died, but I guess too many psychos would go on a killing spree. I hate it when the public is so easily influenced. There were a couple of murders in Belgium with identical notes saying, "Boku wa Kira dess" (a spelling mistake on their part, not mine, by the way). I hope the mangaka's reputation doesn't get hurt by those incidents.

The Complete Guide to Manga recommends 888, Case Closed, Clamp School Detectives, Confidential Confessions, Death Note, Gorgeous Carat Galaxy, Hands Off!, Kamen Tantei, Kindaichi Case Files, Kurosagi Corpse Delivery Service, Lupin III, Mail, Ra-i, Remote, Read or Dream, Satisfaction Guaranteed, Secret Chaser, Steam Detectives, Voyeur, Voyeurs, Inc., Yoki,Koto,Kiku, and Zodiac P.I.
All of the above are licensed; I'll try to think of some good unlicensed titles later.
I'd like to uber recommend Kurosagi Corpse Delivery Service, Mail, Kamen Tantei, and Death Note.
I'd like to anti-recommend Clamp School Detectives and Remote.
Also, did you specifically want traditional detectives, or are modern police detectives okay too? And some series may not exactly be mystery/detective, but they have detective characters. Then there's the whole phantom thief genre where the thief's the hero and the detective's the antagonist... I could go on. I went through this phase not long ago.

Ooo, Cat's Eye, Sukeban Deka, and Magic Kaitou are supposed to be good, but I haven't started reading them yet. But I am reading Kamikaze Kaitou Jeanne. Er...it's very flower-ful. Ah, Shadow Lady is another one I almost forgot about.
