I'd suggest Waraenai Riyuu by MOCHIZUKI Karin off the top of my head. It fits your request perfectly. A boy bullies a girl in elementary school without being aware that his actions would cause her to develop a longterm complex. When he meets her again he barely recognises her as the bright beauty he fell for.
The whole series revolves around how the male lead tries to redeem himself by helping her, how his love-interest does her best to overcome the complex and how they establish a new relationship along the way.
On a more serious note, you could also try the serialisation of OOIMA Yoshitoki's award-winning short story Koe no Katachi. It deals with bullying in a realistic way depicting both the victim's and the bully's circumstances and how their relationship may change.

I know you said no shounen, but I'm gonna second Koe no Katachi anyways. The guy's still not in love with the girl he used to bully, but I think the story is going in that direction. In any case, I think it's a far greater manga than Kimi no Sei so you'll hopefully enjoy it.
